Çılgın bilim adamı Okabe, Kurisu’yu kurtarmaya yönelik girişiminde başarısız olduktan sonra pes eder ve hayat dolu çılgın bilim adamı benliğini geçmişin tozlu sayfalarına gömer. O, artık bizim tanıdığımız “Hououin Kyouma” değildir. Her şey artık normalleştiğinde, kendisine bir insanın belliğini depolayan bir cihazı test etmeye başladığını ve karakterleri, kişilikleri ile bir simülasyon oluşturduğunu söyleyen Kirusu ile tanışarak geçmişe çekilir. Okabe de teste başlar ve Kurisu simülasyonunun beklenmedik bazı trajedileri de beraberinde getirdiğini deneyimler. “Zero”, orijinal hikayeyi mümkün kılmak için katkıda bulunan, Beta Attractor Field'ın geleceğini keşfeden bir yan hikayedir.
